Tool - No Quarter
Nirvana - Where Did you Sleep Last Night (Leadbelly), from the Unplugged.
They originally did it with Mark Lanegan on his first solo album, but the unplugged version was better in my opinion.
Nick Cave has a few beautiful covers: Avalanche (Leonard Cohen) and Black Betty (also by Leadbelly) would be the top-ones.
Other covers I really like are Rage Against the Machine - Renegades of Funk (Afrikaa Bambatta), Sisters of Mercy - Knocking on Heaven's Door (Dylan) and a "new" one (I have just discovered), a cover by Gary Jules for Mad World (Tears for Fears). It's in the Donnie Darko soundtrack.

"Death Letter" is good, too; I just think "I Just Don't Know...." is really fantastic. Jack sings the hell out of that song.
